Gaining Muscle

I have used a well known 12 week program to slim down my body and have seen great results. Less body fat and such. I would like to now build on the muscles. As part of the 12 week program I am on a Nutrition Shake and creatine. I have seen my body change (actually get smaller) but I haven't seen a great increase in muscle size. Should I increase my protein intake or what?
